One of the guys at work has a 97 RCSB 4WD, manual with a manual transfer case. 3.slo.

He's having transmission problems, mostly getting it in to gear, sounds like classic slave cylinder to me.

He has a tranny out of a 00 3.slo but it has an electric TC. He kind of wants to swap them being his TC is a little flaky.

Will the tranny bolt right up in case his problem isn't master/slave/fluid or leaking issues?

I told him I could get a box from 410 that would control the TC, what do the experts think?

yes it will bolt up the e shift and manual shift t cases are identical aside from the shift linkage

Keep the manual t case, maybe open it up and see whats going on inside, can probably use parts from the E shift case to fix it if it needs anything.

If you cant get into 1st gear or R easily while stopped with engine running USUALLY this is a weak clutch/slave cylinder issue.
If the clutch and slave and everything are new, then it is likely a trapped air bubble in the hydraulics
