For the 5r55e an upgraded input shaft would get rid of one of the weak links. I would stick with the 5r55e because it is a 5-speed. Other weak points are the solenoid pack and heat. Both can upgraded or corrected. Probably the most important thing regardless of which transmission is to have a torque converter that can handle the extra umph that you are building into the motor. With the 5r55e you still retain the ability to go in and code advanced settings in the transmission.
