the 4406 I got has no output shaft speed sensor like the 4404 that's on the trans still.
What year is the 5.0 PCM? I'm guessing its a 97-97.5 since your old awd t case had a speed sensor
The 5.0 IS expecting to see a VSS signal from that transfer case so it can shift the auto trans properly
So there are two possible paths from here:
Add VSS to the 4406. (I have done this, it is possible using parts from earlier 4406)
or
BUY the Dakota Digital universal speedometer correction device and we should be able to get the VSS signal we need for the pcm from this.
It will also be needed to make your 2002 truck happy. I am going through this RIGHT NOW on the 2002 sport trac v8 thread.

You see in 2002 the v6 speedometer, cruise and ABS all get the speed sensor signal (VSS) from the OSS axle AFTER it is "buffered" by the V6 pcm.
Well you just removed the V6 pcm, so the correct VSS signal for your speedometer, abs, cruise is not there.
The dakota digital box ($100+/- on summit) will perform the buffering function for us.
The v8 PCM does not do these "buffering" calculations. In the explorer the ABS module does the speedo "buffering"

The ecm is a 1996, I fine with the Dakota digital. Where would I pick a signal up from?
