I had the similar problem with my '03 from the get-go, never on my '88 STX. Mine happens all the time, if I roll the window down 1/4 or al l the way, when I roll it up it is lower in the front. Even if I just roll it up part way it is low in the front. I never looked at both the '88 vs the '03 mechanisms, might be interesting to see what changed.
