if the water was never there before the paint job and new windshield install and now the water is there....I would suspect the windshield
Time to get out the garden hose for some testing...

When installing a new windshield they are supposed to clean the frame fully and use a special primer before they use the adhesive. I am pretty sure they are also to take the frame down to bare metal if there is any rust, then apply the primer..
The windshield is a structural member of your cab and it must be installed properly. Leaks = not done right and they owe you a re install........
